96 5spd into a 98?

I found a 96 full junk car, but the salvage guy will only sell me then ENTIRE swap. I told him that I dont want the computer and the transmission because my car is a 98, but he wont do the work without me buying everything. I have a 98 5spd computer that I want to use. Will the 96 transmission work with everything on the 98 without throwing a code? HELP
