95 240sx wiring harness issue

I have a 95 240sx base, it was auto but I converted it to manual, I want to know if I swap the engine bay wiring harness to a manual one, will it plug into everything under the dash and to the engine harness. I want to clean up the wiring mess that was created to wire up the 5 speed. The main question is is the auto dash harness and auto engine harness compatible with the manual engine bay harness
