They both feed off the same circuit breaker. It's possible something's either tripped the breaker, or the breaker has gone bad.
It's possible that the ignition relay has gone bad, but you would see issues with other systems that feed off of the secondary switched side. SE model ignition relays have two switched circuits inside them, one for windows/sunroof and the other goes to bottom 3 fuses on the left side of the interior fuse panel. The relay is a pain in the butt to get to. It's next to the SMJ up under the dash and is a brown 6 pin relay. The circuit breaker feeds the switched side of the relay for the windows and the locks branch their 12v from that circuit after the breaker, but before the relay (making it a constant 12v while the windows will be switched 12v dependent on the ignition switch). The fuse for that circuit is under the hood and it's one of the big green fuses with the window on top.
Check the fuse first, if it's good, take a test light or multi-meter and test for 12v voltage at the harness plugs for the window amp, window switch, and the door lock timer. The 12v supply for the windows should be White/Black and the door lock timer should be White/Red. If you have no voltage at those units and a good fuse, then it sounds like a failed circuit breaker or maybe a short in the system that's tripping the breaker without damaging the fuse. I'm not sure what the amperage required to trip the breaker is as I can't seem to find the rating in the FSM and don't have one out of the car to see if it's stamped on the breaker. I have a feeling it's lower than the fuse though as the larger, windowed fuses generally have higher rates.
Hopefully, this will get you on the right track. I hope it's just a bad fuse.
