Clutch master cylinder, the hard line running across the firewall from the MC and down to the slave cylinder on the transmission. umm auto ecu is fine.. I'm not sure on the transmission cross member though, I'm not sure if it's the same for auto as it is manual.
I remember reading up that with an auto. trans chassis you have to drill a hole in the fire wall for *I think* the clutch master cylinder, I do recall drilling a hole though. The clutch pedal brackets should bolt up for the pedal, oh yeah the auto. brake pedal is too wide, you'll need a manual-type square brake pedal or cut the original big one down.
I'm not too familiar with the HICAS system, but I've heard of a few people disabling it, I would stay away from it for simplicity and safety's sake, but I'm sure there will be more people who know more about the conversion process in depth and the hicas system who will help out.
