Well after you change the fluids you can get the car hooked up to a consult, it will save you a TON of troubleshooting
A couple of things you can do quickly and for free before starting itOHM the FI with a voltmeter (Q45.org should be a site you visit pretty soon, it has some great writeups). While your at it do the KS (but they will not be the cause of the smoke regardless - just good to know if your going to be doing under plenum work on the car or not) unplug the MAF, clean the connectors (male and female) with some brake parts cleaner and a couple Q-tips. Then remove the MAF and spray it down with some electric parts or MAF cleaner (q45.org again, you need to be a little careful not to put too much force on the MAF, its sensitive, dont touch it with your fingers or anything)
Im not a mechanic by any means but I would think its running rich. Incorrect air readings (MAF) or injectors pouring in too much fuel (FI) are likely culprits
As for the transmission fluid, check it out make sure it looks good. I dont know what to suggest really, flushing it could kill the transmission if it isn't already dead. 2 years is a hell of a long time for it to sit there and gunk up. I wouldn't even recommend flushing a high millage transmission after 100k or so miles regardless of the transmissions condition, you could probably do a partial exchange by draining fluid and filling up but that will be anywhere from 20-60% fluid exchange (its VERY gentle compared to a flush, but you have to do it a couple times to really improve those fluids - not sure how easy it is to do on a Q, still has risks however)
BG44k will be something you might want a couple cans of, ebay is the best deals (its good to have anyways so 4 or 8 cans isn't a bad idea). Clean out the majority of crap in your fuel systems in just a tank or two
One last thing, maybe important. If the fuel did not have a fuel stabilizer added to it, its probably totally rubbish and will cause you a LOT of headaches and engine knock (some fuels store better, but almost never over 1 year). You might have to drain the tank somehow and then fill it up with premium (always premium on these cars). It is hard to test, maybe get a glass cup, if its dark, has a horribly strong/rancid smell, or has particles floating around its crap gas. I would guess its not that hard to siphon out but dont get it in your mouth, deteriorated gas is like a million times worse to taste
