I know this ECU works for the manual SR's in place of the #62 but does anyone know if it would conflict with having it tuned in the future, big bigger injectors, MAF, upgraded turbo and such?

Same chit basically and won't affect the ability to tune. I believe J4 ecu's are they only one's that don't have the option of adding a daughter board for after market tunes.

63's are for auto's. The auto TPS has different wiring so the TPS may not work properly if the wiring is incorrect. This may cause the tuning to be less reliable. Also the 63 can have a tendancy to raise the idle occasionally.

Forgot about the higher idle issue. I didn't know the auto TPS's were wired different though.

auto TPSes are 6 wires versus a manual's 3.

Well my harness is for a manual so the TPS is set to 3 plug.
