5spd harness in auto car

I have a 91 240sx I did a 5spd swap on it and was using the auto harness with it and it worked fine. I then decided to install a 5spd harness that I had (the one that goes to the ignition key though the drivers side firewall and around the fenders and radiator support and ends at the windshield wiper motor) Now the car does not crack I hear the realay cliking, but the starter is not engaging. Can any one tell me what needs to be done. I searched and all I found was how to make it work with auto harness. Thanks in advance.
