5 speed swap problem

I just did a 5 speed swap on my 98. I used a 96 transmission along with a 96 manual ECU. My dad did most of the work and did all of the wiring. When the car first started the car is only running on only 3 cylinders now, cylinder #3 Anyone know what the problem could be?
