The idea of the 8 port head is to have the auxilary butterfly system in place to aid in low end torque. This system is rather complex, so eliminating it with the 4 port head will clean up the engine bay and make building the engine "easier". However, I have seen plently of high power CAs with both head configurations. For an all out build, I would prefer the port design of the 4 port head, but you can make good power on both. If you decide to run the 8 port head, just totally remove the butterfly system first.
