Hello, I am pretty new to the whole car thing in life, and was really looking into buying my first sports car, I had to chose the Nissan 350z over an RX8 cause the engine type frightens me a little, but I was really wondering cost effective wise, and enjoyment of the car, which would be best to buy per year model, I was most interested in a 06-07 model, but they cost a little much more than I would like to pay, (12,000$ Budget) I was looking at some of the model differences and a few of them were mainly exterior color pallets, I would love to find a really nice one with some of the bells and whistles, like heated seats, USB Phone Playback to stereo, Cruise control and I am torn on whether or not to get a Manual, I am kind of considering a manual, but not sure on it. I live in New Jersey so anything close to there would be nice, although I can travel if I need to, but if anyone can help me get on the right path that would be awesome and appreciated, I will add more stuff to this if anyone is interested in helping me out.

Welcome to NICO and congrats on deciding its time for a new ride.
In my opinion, the newer the better.
07-08 have teh HR engine which is most powerful and most reliable.
In some 05 (track model) and all 06 got the 'rev up' engines which you've got to watch for oil consumption. Not a deal breaker, but something to keep in mind.
03-04 have the 287 horse engine, which is still plenty to go juice.

A manual allows you more control of the car versus an automatic. It also allows for a more engaging drive in a car that wants to communicate with you. Its much more pleasant than say, a Camry with a manual.

Given a friend's personal experience and everything I've read, I'd avoid the '05-06 models

Here

It's a little above your budget but it's got a second set of wheels mounted up with winter tires (Michelin Alpins at that!).

Miles are a little high, but low considering its age. Definitely do some research, and certainly ask about the reason for the new clutch and transmission. And like I tell everyone, get a PPI done. The money you spend up front could save your wallet later on down the road.
