I'd steer clear of 03/04 models, besides being on the road longer (and invariably having more miles) there's a known issue with the power window motors and the transmission used in those years isn't as beefy as the CD009 used in the 06/07 models.
The 06 can potentially have the dreaded RevUp excessive oil consumption issue but has the improved CD009 transmission as well as the nice bi-xenon headlamps and the led tails.
But if you can swing it you should pick up an 07, it will have all of the good stuff from the 06, none of the bad stuff from the 03/04 and the beefy VQ35HR engine.

With both vehicles in stock form, the the 07 350Z is faster than the 95 300ZX by a few tenths of a tick in both 0-60 and the quarter mile.
