are you leaking any fluid anywhere? you've probably already thought of that though.. during the swap, did you disconnect any of the hydraulic lines?check behind the clutch pedal. look for the shaft going to the clutch master cylinder attached to the clutch pedal; how far "out" is it adjusted? if it's almost maxed out, then that's probably not the problem. after breaking in a new clutch, sometimes you have to re-adjust the pedal height.. but it shouldn't be as extreme as you're mentioning.have your friend or whomever stick their ear next to the master cylinder, and then the slave cylinder, while you pump the clutch pedal. have them listen for the sound of fluid squeezing around the piston as the piston tries to make pressure.
i don't know if i explained it properly, but i hope this helps.
oh, one more thing... did you replace the throwout bearing as well? if you tinkered with anything in the transmission, that could be it too. check to make sure the clutch fork is properly hooked to the throw out bearing. you just gotta get a flashlight and shine through the dust boot.
if the transmission is good, then it has to be hydraulic issues. purchase a rebuild kit for either cylinder, or just get a new one(s) and try it out.
