Hi.
I wonder if anyone else has run into something like this.
Looks like the system (Bose with the Nav) has a problem reconnecting with the iPod (iPhone 7 in my case) if the car has been turned off and the door opened before the iPod is disconnected from the console port. After a short stop, if the iPod is plugged in before the car is started -- it starts out OK, if not -- the system is stuck in the iPod mode for a while, then switches to another source. If left overnight, though, if you plug in the iPod and then start the car -- it just quits. After that -- nothing from the USB port whatsoever, device not recognized and not charging. Turning off the system and rebooting the phone does not help. Have to turn the car off for a couple of hours, then it's OK (happened to me two or three times, and I always try to start the car first, then plug in the phone). Oddly enough, even if the USB quits, the bluetooth is unaffected -- the phone is recognized and phone functions are available, as is bluetooth streaming.
A asked at the dealership, they say they have no idea about it.
Has anyone seen this before I start yelling at them?

I cannot replicate the problem on my 2014. I am running iPhone 7 with iOS 10.2. Your problem sounds like either a problem with the USB port, or a flaky lightning cable. Since the cable is easy enough to try, I would suggest trying the interface with a genuine Apple cable first. I would also try putting some mp3 files on a thumb drive and see if the problem is replicated with a different data source.
