1. I used the dipstick hole to refill the fluid. Make sure you have a funnel with a bottom that is narrow enough to fit. With the narrow opening, it does drain from the funnel a bit slowly, but it doesn't take too long.
2. Yes, I removed the plug on the pan, measured what drained out, and refilled that amount through the dipstick. In my first ATF change, I dropped the rear of the car a bit lower than the front while on the jack stands, and got about 3.75 quarts out. The second time I did it, I left the car level and got maybe 3.25 quarts. Also note that these fluids expand when hot. I did not run the car prior to draining the ATF; so the old fluid in the AT was the same temperature as the new bottled fluids in my garage.
3. Yes, the old ATF from the torque converter would have mixed in with the rest of the fluid in the system. It happens in much less than 5k miles (I'd guess sometime within the first mile). I don't recall off hand the amount of old fluid left over after 3 fluid changes (maybe 20-30%?), but there are calculators out there that can figure it out for you.
4. The 2008 FSM recommends Matic S, but allows Matic J as a substitute.
