2007 Skyline 350-GT - replaced motor now idling problem

Hey there, our Skyline motor got water damage and had to be replaced. The guys at the garage have replaced the motor but have been unable to reset the ECU so that the car idles properly. When idling it revs and drops constantly.
Its a twin throttle engine and the usual reset technique apparently doesn't work to make the computer re-learn what it needs to learn.
Has anyone here experienced a similar issue and does anyone have any suggestions?
