2001 Pathfinder Le Shaking/Rumblin/Vibrating

So this issue just started happen after about 15 mins of driving to drop the kids off at class. When I came back to drive an hour later, every time i come to a complete stop it would start to shake pretty noticeably. The CEL would start blinking also. At one point the CEL went away and then in came back a few minutes later of driving. I also notice a slightly burnt smell when i parked the car.

Note: My gas is below the last line while this started happening. And before the last time I pumped I ran it for a long time with the gas light on. Im not sure if this is related but I'm guessing would it possible I got a bad strain of gas (I always pump premium 91 octane) or I ran it down to too low;I've always been told not to. Also, its winter here with temperatures consistently dipping below zero.

Any Ideas?

Im hoping some fresh 94 octane and maybe some fuel treatments would solve the problem

A blinking CEL is bad. Something is wrong enough that it could potentially cause damage.

Get the codes read out.
