OK - I know I am gonna get belittled a bit for asking this question, but I can't find the answer anywhere.

I have removed the stock air box and put in a cold air intake. Looks great, etc.

But what about the other pipes that went to the stock air box? What should be done with them? Sealed up? Removed? Ideas? Did those pipes have to do with the charcoal canister or AIV?

Don't shoot me please.

You can leave them man the are fine. Not sure exactly what they do, never even bothered to look into it. But most people leave them there, because I think the front bumper cover has to come off to remove them, which is more work than it's worth for that alone lol

The front bumper cover is currently off, so now is the right time to figure out what to do with them. Does anybody know where they go? Do they need to be sealed?

If you are talking about the ones that connect into the side of the air box, you can remove them. Your cold air intake should hook into a rubber "Y" pipe with your MAF connected to it. There are two flatter tubes that run across the front on each side and hooked into the air box. Those are the intake pipes for the box and can be removed or ignored. I left mine there until I tore the entire system apart to convert to a TT.

Right. They're the intake pipes that drew cool air up from the front bumper and into the airbox for the factory setup. They're just open piping on both ends right now, so no worries.

Also, it's a pop charger, not a cold air intake. Every fuel injected Z in history has had cold air intake from the factory. Just so you don't go calling stuff by the wrong name. ;)

Took out all the old piping yesterday - found that underneath the main tube on each side (that feeds the intake pipes) on the bottom side, there is an "outlet" hole that the other tubes slide on to. A quick check of the other tubes finds that all they do really, is seal off that outlet. I'm still scratching my head trying to figure that one out.
