Not sure if you were able to get things figured out or not.
I used to work for a good friend who owns a very reputable auto shop that specializes in remote starters and after market accessories. I can tell you that the installation of the remote start is just as, if not more important than the brand of starter itself.
He sells and installs DEI products. Any product snake related (Viper, Python, etc) is a DEI product. DEI also purchased the well known Astrostart brand. I myself have an Autostart brand in my 08 Altima. It's not my first choice but it came with the car and works great so I figured why mess with something that works.
I spoke with him about the DEI aftermarket interface that allows you to use the factory fob. He says he doesn't install them for a number of reasons. Mainly because they limit the range of your remote start to what your factory fob can do which is usually around 150 feet or so at best. Most after market remotes work from a quarter mile to a mile depending on the model you get and most now days will give you two way feedback to let you know if it in fact started. Keep in mind obstructions such as buildings cut down this range. He also said they don't interface in with the vehicle as well and give you some of the issues you listed in your post.
I'd recommend getting a stand alone system that uses it's own remote. I know it's a pain carrying two remotes. I only carry my remote start one with me in the winter. It's a small inconvenience when it's -40 in the barren frozen tundra of North Dakota. Anyways, a reputable place will use a module that interfaces between the remote start's brain (main unit under the dash) and the vehicle itself. What the module does is trick the vehicle into thinking the fob is present and allows the vehicle to start. Modules usually run from $30-$80 and most places just build them into the cost of the product and labor. This is why installations vary in price from one vehicle make to another as well.
Again, I can't stress enough it comes down to the installation itself. You can have the best product in the world and if the installer doesn't know what they are doing, he or she can seriously mess up your vehicle. When I worked for my friend we spent a good portion of our time fixing botched installations from our competitors in the area.
To summarize:
Get a stand alone remote start that doesn't use your factory fob to operate it. DEI/Astrostart are both great brands.
Go to a reputable place to have it installed!
