It is not an intake problem - if you were having problems with insufficient airflow, your ECU would catch it and you would have a check engine light that would have a code indicating such.
I fear your problems may grow if you don't replace that filter. Particles that can damage the engine don't have to be the size of a brick. Making holes in the filter has dramatically increased your chances of damage to the engine.
I would put your factory intake back on and bring to the dealer for diagnosis. You have a 120,000 mile warranty on your transmission as part of Nissan's CVT retroactive warranty policy.
