I have a 09 Frontier with the tracks in the bed. Does anyone know how to make the nissan bed extender work with a tonneau cover? I heard there was a kit out there but i can not find it.

Can't really comment on the Frontier and its covers directly, but many covers will work fine if you flip the rails over. The lowers the rails slightly, but with a lot of the covers, it provides enough space to use the utilitrack hardware. When I bought my Titan, it came with a Leer fiberglass tonneau. Loved the look, but it pretty much made the bed useless. So I swapped for a BakFlip, which works with the rails flipped (last I checked, they still said to remove the rails, but most titan owners flip them and run it that way). Since the rail is lower though, the bed extender will sit at an angle. My solution for that was to modifiy the bracket so that it sits higher relative to the rails.

After a couple of years with the Bakflip, I decided to get an Pace Edwards Bedlocker. I kept the rails flipped upside down but the clamps for the rails needed to be modified slightly to clear. I ditched the bed extender though as the canister prevented the extender from locating all the way to teh front of the bed. And due to the wheel well protrusions, it won't sit flat when it is as slose to teh front as it can go. So I bought a bed divider instead. It required that I remove the spacer bar on to top of the divider, but it fits (albeit, it just touches the bed).

My understanding is that there are some covers that won't work with flipped rails.

The modified extender bracket (I simply chopped off the top and drilled new holes for the plate to attach to the slides). If you look carefully, you can also see that I ditched the mounting clamps and riveted the rails to the bedrails.

Here are a few shots of the Bedlocker:

The rails that allow me to mount the roofrack are extra, but it was one of the reasons I chose this cover...
