yes, you can remove them. they are unnecessary, I've removed mine. Just plug the hole that the rod comes out of (near the firewall - but duh anyways) and attaches to the actuator. Some people will say that it's necessary to plug the holes between the runners, but I did not. I probably should have, but from a fluid dynamic's perspective, there's not much too lose. It will only equalize the pressure between the runners a little more - look at custom intake manifolds for our cars where the runners are only 6" long or so and are designed with large volume.
