I recently had twin electric fans installed to replace the stock fan clutch/water pump setup. I know there are many differing opinions on the installation of those but I have another issue which I think is related. I've noticed that at times the entire A/C system will "shut off", almost like the fuse has blown (the dash temperature indicator goes blank). It usually lasts for a couple of minutes then the system will power back on. Also this morning when I was getting ready to head out for a drive the headlights came on for a second (HID), then they shut off for a couple minutes then came back on; it didn't happen again with the lights after I got going. I'm wondering if the fans are pulling so much juice that if there is some kind of a load shedding protocol in the car that will power down other systems temporarily. I appreciate any input anyone may have on this before I take the car back to the shop.

Is the alternator functioning correctly?

I would assume so, it's less than a year old. I haven't been anywhere to have it checked out yet.

I would begin there. With all the sensors and ECU voltage is extremely important. With just a idiot light and no gauge it is hard to be sure.

A bad ground connection will cause the same issue. A bad relay/sticking relay will also cause issues. Are you sure some wires are not crossed or melted?

Does the battery Light come on at all? Is the ground connected on the back side of the alt? A larger power load will bring out the issue more, or a loose connection on the back of the alt.

Just to follow up on this to everyone who gave me good input--it was the alternator, even though it was only a year old. Maybe it was a bad rebuild. Thanks again to everyone.
