You will need to mount it somewhere between the exhaust ports and the turbine. Usually at or near the collector on the manifold or on the turbine inlet. You don't need to route the WG back to the downpipe , but if you don't, it will be quite loud and if you don't, you will want to run a pipe somewhere behind any open windows. Otherwise you'll get a nice wiff of exhaust at least everytime you stop the car.
If you are looking to put together or have put together a custom kit, I suggest you buy yourself a copy of Maximum Boost by Corky Bell. Unless you will be working with a shop that knows what they are doing. Even then, I'd want to be knowledgable enough to know if the shop actually knows what they are doing or not.
My buddy's shop deals with show stuff and one of his customers brought in a Turbo CR-V. It had a equal length stainless steel manifold that looked absolutely beautiful. Great job welding it together, but no reliefs cut in the flange. Also didn't use a flex joint in the downpipe. Last I heard, it cracked miserably. And just to add to it all, I was surprised at the location of the turbo. It was so close to the transmission that a filter could not even be attached. Actually very little would fit in front if it at all. I'd hate to see what happens when it gets a nice little rock flying up in there. It looked great and at least fit in the engine compartment. And the guy had no idea about the mechanics of a turbo system. It was pretty sad. Even if it was a Honda.
