if you have an s13, as far as i know you don't need to try to fool your ecu.ALSO BEFORE YOU REMOVE EMMISSIONS, CHECK WITH YOUR STATE LAWS.but the reason you're car isnt running right is most likey due to a vacuum leak, which will be fixed when your done.
but remove everything that has a vacuum hsoe going to it EXCEPT your fuel pressure regulator at the end of the fuel rail. also, keeping the hoses that connect to your intake are usually a good idea. but after you remove all the other lines and items hooked up to those lines, then comes the plugging part. you can do the easy fix and run down to pepboys, autozone, or whereever your closest auto place is and buy a few packs of vacuum plugs...tehy're just little rubber caps that slide on over you vacuum ports(they are all the same size except for like 2 or 3 of them so make sure your getting all the right sizes). oooor you can plug them all up with materials such as epoxy, caulk, ect...anything that will eliminate airflow and will stick there and not fall off.
make sure you get every one of them...theres a group of 4 vacuum ports under the throttle body that are visible when you have your intake plenum off. one coming off the throttle body, and one pesky one under the group of four that i mentioned thats hiding a little that you might want to bend into visibility. then on the other side of the intake manifold there are 4 ports to plug. and in between the engine and firewall theres a dozen or so. and to plug up the big hole in the intake manifold after the egr is gone, you're gonna need to etiher make a plate or buy one...and since its ahrd to find a gasket for it, just buy some gasket material and cut one yourself. then just bolt the plate down to the manifold with the gasket you made and the stock bolts.
also... what are you going to use to plug the holes in the exhaust manifold and downpipe? i got a little metal cap welded onto mine, but then later had to grind it off because of the new nys inspection laws and the fact that they can trace what garage inspected it and its a $10,000 fine or both garage and me if i dont have emmisions in my state. so that sucked, and right now i'm hooking everything back up, vacuum hoses and all, but i'm pluging all the hoses so the emmisions dont do anything.
AND another thing, if you are going to go through with removing emmissions, you know that metal tube that goes from the exhaust to the emmissions stuff on the drivers side of the car... the one that hooks to your downpipe/collector tube? would you be willing to sell that, cause mine is rusted into my old exhaust.
