In the top picture A looks like it's the coolant line that runs to the throttle body. There is another port below "B" that it hooks into on the coolant tube. Basically block them off or run them together.
B in the top pic comes from the PCV. It vents the valve covers. You can put a small fliter over that and it will just vent to the atmosphere instead of into the intake. I would remove all the pcv lines and vent the valve covers themselves. You'll get a little smoke from it when the oil is hot but if you run synthetic it should stop after a while.
Picture 2 is hard to tell. It is either the egr or iac. Either way, if it's egr just delete it, blocking off all ports. If it's iac it can be deleted and use the tb to increase your idle.
Not sure about alternator, I have a 45.
